Script update for references and checks (#799)

* Renaming ref files and script update

* Moved missing section to end

* Update to relative links. Add unused  to CHECK

* Fixed table

* Create REFERENCE.md from ref files and index

* Regexp fix to get source correctly

* Created CHECK.html

* Re-run update on latest master branch
